This is due to loss of contexr and is inherent in the fact that the popup window is not modal.
I suggest you switch from popup to dialog, which is modal.I've completely stopped using popups in my new modelling and am converting popups to dialogs whenever i come accross them in my old models. Conversion is rather simple and entails changing the plugin property from Tersus/Display/Popup to Tersus/Display/Dialog.
