Alas, we have no experience with Matlab specifically, but since it seems to have a command line interface (see http://stackoverflow.com/a/15857165), you should be able to call it and execute the .M using Miscellaneous/Run External Command.
For additional infor regarding Run External Command, search for it using the site's search box (@ top right).
