While it is possible that the settings in settings.js have the effect you describe, it seems more likely to be a coincidence. You might want to check again, removing settings.js and making sure you use the same client (browser, and machine if possible) both inside and outside the VPN, clearing the browser cache (and subsequently restarting the browser) each time. You could also make a test doing the same with your other 2.0.3-based application, temporarily removing the settings, clearing the cache and checking whether it works over the VPN.
Actually the name settings.js is somewhat misleading, as you can include any javascript in that file (or rename it, keeping a .js extension - see http://www.tersus.com/#Id=6933).
The specific javascript code you quote overrides certain aspects of the Tersus client:tersus.autoLogout = false changes the default behavior of the client so that closing or refreshing the browser does not automatically trigger a log-out.tersus.queueEventDelay controls the duration (in milliseconds) an event waits for other processes to end before showing the "Application is busy" message.
